Sergio Aguero was the hero with the only goal in the second half, with goal-line technology showing his effort was just over the line.
The result put champions City back on top, one point clear of Liverpool with two games remaining apiece. Liverpool thumped Huddersfield 5-0 on Friday.
City dominated possession at Burnley but were denied in the first half by a stubborn defensive display from the home side.
Pep Guardiola's side came out firing in the second half and Tom Heaton made two outstanding saves to deny Aguero and Bernardo Silva.
But Aguero finally broke the deadlock when his left-foot strike from close range was blocked by Matthew Lowton but the ball was proven to have gone over the line.
Ben Mee denied substitute Gabriel Jesus a second goal with a brilliant clearance off the line but Burnley could not threaten City's goal and the visitors held on with ease.
