It is understood a rescue helicopter spotted the three-year-old several kilometres from the family home on Monday morning.
He is being assessed by paramedics and is expected to be transferred to John Hunter Hospital.
AJ, who has non-verbal autism, went missing on Friday from his family's rural property at Putty.
More than 130 people were involved in the around-the-clock search of the 650 acre property.
A family friend also claimed that critical CCTV footage from the time AJ was last seen had vanished from the family's cameras.
Premier Gladys Berejiklian said she was "delighted" to hear the good news at her Covid-19 update in Sydney.
