The two-year-old dog suffered a likely "career-ending" stopper tendon injury with Thomas discovering the extent of the damage on Sunday after Green Siren finished a narrow second in the third heat at Wentworth Park on Saturday.
"It's heartbreaking. Not just the race [group 1 scratching], but the fact he may never race again," Thomas said.
He had drawn box seven for this weekend's decider but one of the reserves will now take his place.
Thomas said Green Siren was the third runner in as many weeks he had lost to similar injuries at the same Sydney venue.
Meanwhile, the William Marmara-trained Greek Bombshell broke the 272-metre track record at The Gardens on Friday night with a time of 15.20 seconds.
