The Vincent Street store has remain closed since Tuesday, and the company said it believed the recent rain and humidity in had created an ideal environment for the mould to grow.
The fungi is believed to be a common mould found in houses, and Bunnings is awaiting advice from a hygienist on how long the removal process will take.
"The health and safety of our team and customers is our number one priority, we have engaged hygiene and cleaning experts to work through the necessary next steps to remove it," Bunnings regional operations manager Alan Harvey said.
"Our absolute priority is supporting our team at the store and serving local customers as best as possible online and through our nearby Maitland and Singleton stores.
"We sincerely apologise to all our Cessnock customers for the inconvenience, and hope to have the store back up and running soon."
The company said team members would be temporarily redeployed to nearby stores or can choose to take leave if they wish.
